The nice thing about Inkscape is that it is free and it has the trace bitmap function that will trace your scan and convert it to vector. The controls are similar to threshold in photoshop or GIMP. Gives you a nice lineart vector version of what you drew by hand. At that point it is just masking and filling. The changing opacity and stuff to give some blends. It works pretty well but I use GIMP to clean up my line art before Inkscape gets it so that I can kind of take care of some problems before trying to edit vectors.
